Running lumpy

Hi I have a 2009 kawasaki zzr1400. I have changed the oil and filter and changed the spark plugs. I recently took the tank off to get it sprayed. I placed everything back and rode 9 miles to work. It was fine. My bike was left in torrential rain for 8 hours and on the way home from work it started to run lumpy. At 1 to 2000rpm the engine seems like it's going to cut out. I can power through it and keep the throttle open to 3000rpm but it's just not right. What has gone wrong? It was fine for 9 miles. Has the rain done something? Is it suddenly the coils? Would it be the spark plugs even though they are new. I don't get it as it rode fine for 9 miles. Is it the tank as I moved it off.. I've checked the connections and everything seems fine.

Pretty obvious you messed something electrical up with tank removal. Retrace steps.
